Skinner was infected with the Assassin's corruption virus. If he had remained, it would have spread through the Agent system. Skinner deleted himself to stop the spread of the virus--he basically ripped himself inside-out and eradicated himself from the system to stop the spread of the virus, so his case is a little different than Gray getting slam dunked by the intruder.
I thought it was weak that both Gray and Hypatia got magically restored just like that... Well, maybe not just like that in Hypatia's case. Anyway, it was cool to see the meeting and I think we all know what, exactly, he's after...
I'm hoping that I'm not the only who has noticed Gray's new (old?) mannerisms when he speaks :p
