The hardlines currently are disguised as telephone boxes but in previous iterations like sakura what would of they been disguised as because telephones would have been out of place in that period of time. Nothing electrical existed back then so could hardlines have been something simple like a rock you had to touch.

I think constructs like Sakura are ment to be what they are...constucts. I don't think they were never ment to be the main simulation for the Matrix.

The explanation for the Yuki, Ashencourte, Sakura, and Widow's Moor Archives is that they are portions of test versions of the Matrix that predate the Architect's work.  In fact, I think this is mentioned in Pandora's Box somewhere (I have yet to even begin going through Pandora's Box, but I've heard that this information is mentioned in it).

The One Zero and Zero One Archives are portions of a virtual recreation of that city's early days (which is why its architecture isn't as complex as we see it in The Second Renaissance).  Whether the Machines made the original recreation for historical preservation, a sense of loss, or just because they liked it, is unknown.

Note: the above explanations come from Prima's MxO guide, and much of the background information in that book apparently comes from the fabled "MxO dev bible" (they should publish that book, it seems to be full of background info).

Heartily seconded, re: the dev bible -- Both because it would be *great* to see, and also it would be good to wave under the noses of the bad fanfiction-writing kids on places like fanfiction.net, who insist on warping "Matrix" canon beyond all recognition.
