The Machines have been weakened by the Smith virus, and the large number of civilians taking the red pill, AND a large number of Exiles taking to the streets. Their numbers are spread thin...
Zion is split in so many different radical factions it's hard to keep them straight. All I truly know about it is that the one under Locke's command is regarded to as the official one, with EPN and Niobe's faction as split-offs.
The Merovingian is in no way in hiding. In fact, his most competent employee, Ookami, has been making frequent appearances on the "front lines". His weakness, however, shines in the upcoming Commando wars, which has diverted his attention because of the new weapons he's been developing for us.

The cypherites I expect will be all killed off soon, morons as they are. Unfortunately for my extremely anti-Cypherite persona, I must digress that they will probably stick around for a long time, especially with the uprising of what I like to call their new Recruiting Division: EPN and their code bombs, forcing Blue pills into Red pills and later into Cypherites.
*sigh* I guess the Cypherites will never really be defeated. But I can dream...

At this point they can't break the truce. The Cypherites are basically a rogue Smithlike force. They can hurt the Machines as much as EPN

i serve the frenchman to serve myself. in the matrix he is byfar the most powerful. but without the matrix he cannot survive while machines and humans can. therefore he is the weakest from that perspective.

The Effecutator is the Program in charge of Constructs that exist outside of the Matrix. Yes. The Merovingian can survive, and has, out of the Main Matrix Simulation. How else do you think he's gone through so many different versions? (and server resets lol)
