The only difference is The Machines consider the best defence is a strong offence. People have a choice of whether they want to be a simulation, if only at a subconscious level, its where they feel comfortable. Only 1% choose not to accept the simulation. That isn't a figure plucked out of the air by the Machines, its a statistical fact. So in the terms of the Truce they had allowed those who rejected the simulation to awaken from it. It us understandable that Zion would not be able to hold all of the awakened and freeborn for long, it is only logical that the Machines would know this, and would probably have done nothing if a new city was built, as long as there wasn't a possibility of launching a strong military strike...
