There is something of a slight irony there in that the Machines did such a good job of wiping out ships and redpills pre-Truce that the only survivors we're really shown that fought directly in the war are Niobe, Ghost, Morpheus, Roland and his crew. We know Cryptos to be another. Tyndall could be thrown in there as well. Almost all of these individuals are either dead, possessed, or otherwise unable to jack into the Matrix for various reasons.
EPN would also most likely be unaffected. The Kid never jacked in previous to the Truce as he never could get on a ship. As Shimada is his age this logic could apply in her case as well.
Looking back over the past 2 years it doesn't even strike me that Niobe, Ghost, Morpheus or any of the survivors from the past war have even served any vital purpose that another operative couldn't other than as a rallying figure, and even in that capacity Niobe has largely failed in my humble opinion, and let's not even talk about Morpheus.
Stated briefly, I don't think this generally changes a thing.
