In any case, they'd be a lot better off than they would if they didn't respect a Non-Zion authority that would have no qualms in killing them...
Even Ghost had to respect the authority of the Archivist in his own construct in the same way that Neo, despite all of his powers, had to respect the authority of the trainman in Mobil Ave.

Neo respected the Trainman's authori-tay? I'm pretty sure he put up a fight and then ran in a continous circle a few times, from what I heard at least. I don't call that respecting author-tay.

No, but he learnt to, after confronting the trainman once and failing, he didn't try again and after trying to escape and couldn't he didn't continue, he had to wait for a rescue whilst respecting that the Authority that the Trainman had in that place could not be overturned by anything he tried.

Can't say I'm happy about Cypherites getting preferential treatment, though it pleases me to think that they are as clueless about the deeper reason behind this as everyone else. All the same, this is absolutely priceless:
