First, delete the shortcut to the game on your Desktop, then go to your game directory (C:\Program Files\Monolith Productions\The Matrix Online\) and right-click on Patcher.exe. Choose "Send to-->Desktop (create shortcut)" to put a new shortcut on the Desktop. Then, use this shortcut to start the game.

If you have changed the game directory, then the patcher is still looking int he old location, not finding the files, and trying to update them. I don't remember the reg key that this location is stored in by default (I knowvphi or jeffers will have it) which you can change to the correct location.

Alternatively, you can copy your MxO folder somewhere, and then run the Uninstaller to remove the reg locations by simply running the uninstaller from Add/Remove Programs.

Once it's gone, put the game folder where you want it, and run the patcher (patcher.exe) from the game directory. Since the reg file will no longer exist, the patcher will default to scanning the directory it is in. This should work, but be sure to toggle a Full Scan from BOTH the EULA screen, and the Login screen.

If you have any folders in the game directory that begin with an underscore (_) delete this folder, and then run the game and choose those Full Scan options.

Well then either your game directory is set to Read Only or you aren't logged on as a system administrator and therefore don't have the correct permissions to install files to the C drive.

To fix the problem with read only, go to the game directory and in the folder you should see two folders which begin with an _. Delete those two files. Then navigate up one directory so that you see the folder called The Matrix Online, right click on it and select properties. At the bottom of the properties window there should be two boxes, 1 called hidden and the other Read Only. Untick the box marked Read Only, click apply and then ok. Then try patching again.

If you aren't logged on as a system administrator then the only way to fix that is to log on as one so that the game can patch and have access to the drive so that it can write to the required files.

Delete all 3 of the folders because they are only used for the downloading/installation of patches so once you start the launcher again the required folders will be recreated to download the patch.
