There's two ways to look at what you're proposing...
The first is: why make a show of force by harming the weakest persons? If you really want to impress the enemy, why not aim for something higher and harder? Otherwise, you come off looking more like a hyena attacking the aged and ailing members of the herd than a lion aiming for the lead animals in that herd.
The second is: remember that in destroying the Matrix, you are destroying the habitat of at least one, if not two sentient races. I speak primarily of the Exiles, but it can be argued that it is also that of billions of humans, many of whom are too old or too set in their ways to adapt to life outside the Matrix. I hope you have a grave big enough for all the people who will die of exposure in the tunnels under the power plants, and I hope New Zion has adequate medical facillities -- physical and mental -- for all of the survivors, many of whom will be traumatized to the point of utter mental instability, and none of whom will be strong enough to take care of their own physical needs for some time. Even if you only succeed in harming a handful of Bluepills, imagine the suffering and heartache their surviving families will feel, having to bury a loved one. As a member of my family says, "Keep the Bluepills out of Redpill politics".

Imagine yourself as a civilian in a landscape of total war involving two powers, one of whom is committing genocide against your kind, the other barely regards you as even *existing*, let alone regards your life as worthy of protecting. Imagine now that one of those powers has declared that in order to succeed in their goal, they're going to carpet bomb your country with nuclear warheads, making your country unliveable. And imagine, for the sake of arguement, that you have little means of escaping, and even then, it means you and your entire people are going to obliged to exist in extremely cramped conditions.
