With Zion on the brink of obliteration they need something to take their mind off things so they follow the machines example in these situations by persecuting a few exiles for fun. I suspect the two sides of this farce will stop short of total obliteration.... but no doubt whatever is left will be fully deserving of and primed for extermination..... I can't wait SMILEY

Communication? It's a bit more than that, they sent an object through it, removing data from the Matrix.
It's safe to assume it can be two-way and, if not already, soon they'll be able to gain access to the Matrix for personnel, being able to damage it from the safety of New Zion.

I wonder how long the Machines will go, before they will take more drastic method in use to get what they want.

True, but up until the revelation about New Zion, the Machine were able to retaliate against the perpetrator(s) or at least do something. Now New Zion is here any attacks on the Simulation from within New Zion, the Machines would suffer heavy losses before getting to the person(s) responsible.

Of course, that threat is there, but I doubt that apart from some extremist Zionites, the majority of Zion, New Zion and it's population, although still frightened and unsure about their future, would dare to do something like that. If a major incident in the Matrix would occur due to that uplink, I'd rather belief a story about a Cypherite spy who's trying to frame Zion. (Wouldn't surprise me at all, that possibility.)
