Hi, I just got the game a few days ago. I got myself up to level 7 doing the Zion missions, and then decided I would go along with the machines. I'm now having second thoughts, as in the early missions, you're told that if you linger in a mission zone after you're finished, that an agent will come looking for you.
Once I aligned with the machines, I would assume you don't have to worry about this, but I haven't seen it happen anyways. My question I guess is do they actually spawn on you if you hang around long enough?
The agents have always come off as the "bad guy" to me, and the first time I saw one in game it gave me quite a startle. I'm thinking now that I'll align with Zion, just to keep that feeling going. And I hope that they do come after you in the mission zones, because I really like that sense of urgency to get out right away.

Firstly, just hanging out in a mission area will not cause an agent to spawn on you. As a Zionist, in the current story they will spawn on you randomly to attack you.
Even as a Machinist, when you get later into the game in the 'restricted areas' Agents will still spawn on you until you tap that areas 'access node'. You can find more on access nodes here.
Also, make sure to check out this thread.
Don't be afraid to ask people in game questions either, the majority of people are always willing to help!

And i think you are right actually about agents appearing in the mission area, as i've had this happen to me a few times...basically wether you are Zion, Machine or Merovingian, if you hang around the mission area (i think after the objective is completed, though i could be wrong) for a good wee while, say waiting for someone else to tag (or like myself and a few friends attempting to kill a really hardy level 100 - as a machine no less) Agents will get a bit narky and basically chase you down, even out of the building.
So don't hang around for too long, or get ready to run 
(Also take note of the whole Agent/Restricted Zone example up above, as that'll be something you'll want to keep your eye out for later)

They only appear if your mission timer runs out or on very few critical missions where it's for the story. So if your not taking your sweet time you should be fine.

Yep, Agents can and will appear if you dilly dally in a mission area no matter which org you work for. Also, Agents will attack Machinists outside of Richland unless you tag your access nodes. The areas are considered restricted to redpills regardless of your employer.

Unless you're the one, I recommend running to the nearest HL and jumping or getting back to the loading area.

Just to clear a few minor details up... The following applies for Machines:
If you do not have the access node for a restricted area unlocked, level 255 agents will pursue you. If you do have the node unlocked, level 255 agents will NOT pursue you. Level 100 local agents will NOT attack you regardless of access. The following applies for Zion (and I think Mero too, but I'm not positive): If you do not have the access node for a restricted area unlocked, level 255 agents will pursue you. If you do have the node unlocked, level 255 agents will NOT pursue you. Level 100 local agents WILL attack you regardless of access.

Thanks again for the replies, that cleared up a lot of questions for me. I've switched back to Zion, and look forward to running from agents in the near future.
