In reloaded when Neo spoke to The Architect, they talk about how the problem with designing The Matrix was choice.  The Architect states that The Oracle found out that if humans were given a choice even near an unconcious level then 99% of the population would accept the Matrix program.  What I've been wondering for a long time now is how can you make a choice at a near unconcious level?  I mean wouldn't that choice be almost unknown to you, and wouldn't it be impossible for you to make that choice?  Also, what choice are they talking about?  Are they talking about the choice to accept or reject The Matrix program?

We makes decisions and choices at a subconscious level everyday, but because they are subconscious we don't even realise it. A good book that I read that dealt with subconscious thinking was called Blink by Malcolm Gladwell.

The choice they are referring to is the rejection or embracing of the simulation.

I wonder that perhaps even the only reason why choice is a problem in the relationship between brain & hardware is because the Machines don't want to present themselves as arrogant slave owners as a result of how they were treated and in that is the root or foundation behind "machine compasion" or respect towards humanity. Without it, the advanced minds catch on to the mental prison much more quickly, because it is then much more pressure comming from the walls of a cell to your subconscious... it would make the world feel less real, more 'restricted'. This is why you have the Merv option for machines within the machine world. The option, lets one define the opposites in extremes.
In other words, it would be like the individual manifestation of a guilty complex as a result of using brain-power for part of your hardware. The 'balance' , or compromise for functional long-term symbiosis.
