In the Matrix a game was made, an MMO, that had no end game content and not to mention they took 2 years to properly respond to my signature.
Some time later the Matrix went off-line, and developers were assigned to other projects.

The Machines won..
I vote for one of two endings:
1) Neo comes back and realizes nobody kept their word and proceeds to lay the smack down.
2) Reinsertion is discovered to be possible and the Cypherites mass put everyone back to sleep and win the Matrix. GG.
Bluepills revolt against the exiles, redpills and machines. It is revealed that they've been aware of everything this whole time, yet have chosen to play coy while the war wages on. Having lost all patience, external connections are severed and a program cleanses the Matricks.
Redpills are simultaneously meatwadded, exiles are purged to the bin and machine sentience is extinguished. Bliss resumes and all is right with the world.

In the not-so distant future, government control has tightened severely. Every day life has grown mundane and sterile as decisions are made for people. As a means of social control, the government instituted a secret program called "The Matrix". Those who chose to rebel were unknowingly lured into a trap where they were given an "out". A government agent, under the guise of a fellow rebel, offered them "truth" in the form of a red pill.
The red pill induced a comatose state where they were then plugged into a simulation world where the earth is in great peril and humanity has been enslaved by a race of sentient machines. Driven by their rebellious nature, they are compelled to either fight against, aide or remain indifferent to the machines. Meanwhile, utopia continues to function in the true, real world. All of those who would cause dissention are blissfully plugged into a dream world where their natures are fulfilled through war, chaos or even personal gain.
After nearly 100 years, the program has become obsolete. The cost to maintain it along with the cost to employ technicians has caused the governing body to reconsider its need and have decided to shut it down. In order to cut costs, all users are now scheduled to be terminated simultaneously. All future social deviants are now to be killed on sight.
The budget for the program is now being engineered for a new panda exhibit guaranteed to brainwash the youth of the world forever extinguishing the seeds of rebellion in humanity.

Me, I figure the Machines took advantage of Zion's blind focusing on the Intruders. While the Machines had thier redpill operatives playing along and keeping Zion distracted, they went and upgraded their systems so that they could run a reboot. This also explains the complete lack of reaction to a few Zionites and EPN running a major codebombing campaign. They send out a massive force to strike on all active hovercrafts (what, like the Mechs wouldn't be building more Sentinels than ever before during wartime?) and have "suicide bombers" with EMP's of their own. Maybe the sentinels chuck it like they did the long range explosives or something, only it's EMP bombs.
They force a hard reboot in such a way as to leave the blues alive, but it instantly kills any operatives jacked in. Meanwhile, Ol' Mervy finds a way to save him and his own (at least those he finds crucial to his organization)
With most of the human redpills dead, and even the ones that are alive completely inable to jack in, they feel safe to restart the cycle of the one. They have a fairly large army to handle any stragglers, and they begin rebuilding Zion.
It's rough, but it's generally what I see.
I'm going for Occam's Razor in my approach to MxO ending, to whit: "Of several acceptable explanations for a phenomenon, the simplest is preferable.” The game may be ending, but the Matrix isn't. I'm seeing the Machines simply rebooting the Matrix and finding a way to block out the current Redpills, while the Merovingian has found a way to protect the Exiles he deems worthy.
The machines have been weining off the inefficient human energy system BTU's and fussion. They have gone with nuclear fission. The merv will live on in a sentinel that the General left. Persephone has been downloaded to my iTouch. You can see her here at 3:10-6:20.

Hey guys I got a leaked copy of the end event for MXO!!!!!
There's going to be stages set up around the city and these lights in a park that we can switch on and off, but they don't really do anything, and then the game will just end with a picture of Paul Chadwick making out with Rarebit.
The good robot from Matriculated got sick of waiting for someone to come but no one did. He grew in power and went to Machine City and beat up Deus Ex Machina. He then made a spaceship, got a ragtag crew of robots, some exile friends that he made into holograms, and some redpill buddies. They shotted into outer space and travelled the galaxy where hilarious antics, misadventures, and hijinx ensued.
