Well, the urge to destroy comes from fleeing from an oppressive system (e.g. country). It's not like the Machines are happy about programs gaining their own will, which means that they have no means of mind-control and immediate unquestioned deletion. Usually programms gain their own will by find their purpose on their own by recognizing the errors in the system they live in.
Programs have their own will anyway, it is AI, but they have a different way of life to us, many quite happily return to the source when they become outdated or the simulation would probably be overflowing with Exiles, it is just the way their society works. The Machines aren't pursuing these programs because they have free will, they are doing it because they are not following the principles of Program/Machine culture. You cannot base their culture on ours. For every Exile you see there are most likely hundreds, probably thousands, of programs living through their runtime following the rules of their culture.

*sighs* Ah well. The reason why it is an oppressive system, much like the Matrix, is because it does not accept fallouts. As soon as a program decides things on it's own against the decision of the System, it is unlikely that that program will be allowed to continue much further (Options: Repgrogramming (mindwashing), deletion, exile). "Against the decision of the System" does not imply that the decision made by the program is harmful to the System.

You are right in saying that most programs go peacefully, it's also true that the Matrix wouldn't be able to hold the onflood of Exiles, well no, the only thing that the Machines wouldn't be able to hold is the mixing between the Blues and Exiles, which would inevitably happen if there were to be more Exiles.

Also, Starschwar, the reason why some Exiles and Redpills are not targeted is because they do not pose intermediate danger. But these certainly are on the target-list of the Machines, you can bet on it.

Edit: On another note:

The System is a "Überwachungs-" and "Präventivstaat". Though it works perfectly in theory (much like Communism), it does infringe one major need for any intelligent being, which is also the reason why it ultimately fails: Personal freedom.

It may work on the largest population, which give no thought over that kind of system, it is because of brainwashing that begins with the birth and ends with the death.

Right now, the System is such, as well as the Matrix.

Presumably Cryptos was just arrested at some point in his life, nope he wasn't killed he was benevolently made into the very thing he spent his whole life resisting (actually a fate worse than death for any comitted human)..... and yes any discussion is kinda mute if Pace shot first (...unless you are reading the George Lucas special edition of course?)

Looked like a decent event, wish the decision of what a player can experience content wise wasn't being left up to other players.

So... the Morpheus Simulcra sort of can't survive out of the Matrix, can he? Why would he want to harm the System? Or is there something else going on, Pace?

If Morpheus could, he would give his life to destroy the Matrix to get Neo's remains.

I'm just saying, that's all.

You must have forgoten that this is the same Sim that gave Cryptos the key for us and the Machine's being able to kill many Zion Operatives.... I don't call that being loyal to Zion.

No he wouldn't. He wants to free humanity, not end it. Look beneath the surface. Geez, how did you cyphs ever qualify as inutitive enough to be extracted?! Probably didn't which is why you want to go back.

Hm...? So Morpho-bot is under arrest for speaking to dangerous and powerful Exiles?

Don't we do this every day? Don't you Machinists collect and trade code to benefit Exiles? Don't you Machinists run errands for Exiles?

Pace, I believe we must arrest every single human operative for..."further questioning."

Catch me if you can.

((I hope this goes somewhere.))
