Could he be in control of someone that is inside the Matrix? Or perhaps this whole thing was a lie and he was a machine all along, and he wouldn't go back to the source?Or perhaps you are interpereting his words wrong. "I've been like this for centuries" Perhaps he avoided was a machine programme that slipped through the Architehts fingers, much like Smith did.

 

We don't have any proof that he is freeborn.

We have as much proof of him being freeborn as we have of anything else. Agent Gray said he was freeborn, so we just have to take that as read for now. And it fits perfectly with (( Mystery Man (men?) in the cinematics and )) the mysterious independent human colony mentioned in Hypatia's files.

Is there a plausible way that freeborns could survive for centuries, and jack into the matrix?

And The Machines may have said he is freeborn so we believe him, and they gain more control over the situation?

Can't trust anything a Machine says.

My own theory: There's no colony. Only a limited number
(*cough* six or seven *cough*) of special people ejected from the Matrix.

Think about it: How else can a human live for much longer past their expiration date? There has to be something in them that's changed, to make them less human and more machine.

Or he was reinserted back into the Matrix as an Agent for the Machines, or some sort of programme, that had the feelings of a human, yet the powers of a Machine programme, and he broke free of the control not so long ago, and now is looking for some sort of programme that will "free his mind"?

That's my thinking. Human the machines experimented on, placed him in some mechanical disgusting form but he still.. lived on somehow.

Has anyone considered that this small colony of folks might actually be the past "Ones". That may explain why they have such control over the simulation, and perhaps why they can be "centuries" old.
